Default Missing and running rough

I have a 2006 F150 with a 4.6, recently I had the manifold replaced then I noticed it had a very slight miss I pulled the codes and it said cylinder 6 misfire and and was running to lean. So I replaced cylinder 6 spark plug and coil pack and the PCV. The truck started running perfect well when I drive it after a little bit it starts missing real bad then the check engine light and battery light come on when I start slowing down to about 15mph and the truck shuts down. The truck does start right back but is still missing. If I unplug the battery and the coil pack I replaced and plug it all back but it starts running perfect again.
I can't seem to figure it out so any suggestions will help, thank you in advance

Are you still getting codes? Have you checked the connection on the COP harness?

If you're getting a batt light, you may have a faulty battery/alt. If the system doesn't have 12 volts, you're gonna have issues.

Yes it still is giving codes and I checked the connection and it is fine

Have you checked the battery itself? What about the alternator?

It had a check engine light on yesterday when I turned it off, now when I turned it on it doesn't have one

That's why I love my Torque Pro. If I get a light I can check it right then and there. You may still be able to pull a code. It may be in the memory if you didn't do something to clear it or even pending now. Pull the codes and post them on here, that will help diagnose a lot better.
