Default Engine swap from hell

I just had my engine replaced in my 2008 Ford F-150 4.6l super crew with a engine out of a 2006 Ford F-150 4.6 so after installing I drove it for about 2 days it started to stall
I checked the check engine code it had And I got p0351, p0340 codes I replaced the CPS and still have the code. So I put it in the shop the mechanic says that the CPS is sending signal but he can't figure out why it's throwing codes he hasn't checked the coil a code been had my truck for about 2 weeks now oh yeah he checked for noise coming from the alternator
Help someone I'm going to give him to the end of the week to figure out this problem

Doesn't a 2006 f-150 have a 2V motor and a 2008 have a 3V motor? Even if that's not the case, Ford says the 2008 motor makes more power so there must be some difference you're not taking into account.

Yes, in 2006 the 4.6L was 2 valve and in 2008 the 4.6L was 3 valve.

The 2000-2006 4.6L 2 valve produced the following:
231 hp (172 kW) @ 4750 rpm
293 lb⋅ft (397 N⋅m) @ 3500 rpm

The 2006-2010 4.6L 3 valve produced the following:
248 hp (185 kW) @ 4750 rpm
294 lb⋅ft (399 N⋅m) @ 4000 rpm
