Default Engine codes galore!

2005 5.4L 4wd extended cab
Last year I tackled the spark plug job on my truck. Every one came out with no problems and I sold the extraction tool and socket on craigslist to a guy that was doing the same thing.
Anyways, the reason I did the plugs was an engine misfire code. Sometimes the CEL is on sometimes not. Going up hills it really struggles and the CEL flashes. Once over the hill it runs alot better again. It drove okay after the plugs but I could still tell something wasn't right. I was thinking maybe the coils, but at $63.00 a piece I had no plans on just throwing them all in. I took the cheaper route and replaced all the boots.
Now I took it in for inspection and it passed. I had a real bad passenger side exhaust leak that was driving my nuts. At the manifold. I figured expensive and time consuming. Well it's winter here in Buffalo so I said go ahead, fix it. I'm tired of smelling the fumes. $1000 and it's inspected now. But I got it back and the check engine light was on.

P0174 system too lean bank 2
P0300 random misfire detected
P0301 cylinder 1 misfire
P0302 cylinder 2 misfire
P0352 ignition coil B primary/secondary circuit
P0174 system too lean bank 2
P0303 cylinder 3 misfire

I don't know why the P0174 showed up twice on the code reader...... Anyone have any ideas on this mess?
