Default Acceleration issues - code p2006

So every morning when I start my truck and the motor is still cold if I step on the gas and try to accelerate at a decent rate my truck sort of bogs down and then picks up and this keeps happening so the truck is bucking until I accelerate through this bucking RPM range. It happens a lot around 2000 RPM but will sometime happen at higher RPM if I'm punching it to pass a car one a 2 lane road. Which makes it a little scary to pass cars now since I don't know if my truck will accelerate or not.

Well I tried a bunch of simple fixes I could do easily. I replaced air filter, cleaned throttle body, cleaned MAF sensor, ran sea foam through the tank and brake booster line. Nothing helped.

I did not replace spark plugs or COPs yet.

My Edge Programmer showed I had code p2006. Intake manifold runner control (IMRC) stuck closed bank 1. So i research it and found its not too rare of a problem and its either the wiring harness got damaged or I need to replace the IMRC.

I had recently got my tax return and decided to just take it to the dealership to have them look at it to confirm the issue and do the work to save the hassle of having to remove my entire intake manifold to access the IMRC.

Well 3 days (and $900) later the code is back and the issue as well.

So I don't know what this could possibly be. How is there an issue with the IMRC if the entire assembly was just replaced? Could it be some funky computer glitch causing this?

I'm taking the truck back to the shop this weekend but want to have some sense of what is possible so they don't just charge me money for none sense.

Any help appreciated.

Info of my truck and modifications are in my tag.

What I found when Googling the code:

P2006-Intake
Runner Control Stuck Closed Bank 1

It may be a plastic retainer clip that costs $6
Ford part #F5RZ9F955AB IMRC actuator rod retainers
www.partsguyed.com
Trademotion is parts guy ED. The source for anything Ford!

I found this about that code and fix;
Intake Manifold Runner Control (IMRC) - Car Forums and Automotive Chat

Usually with this code it is a bad intake manifold runner control which is on the back of the intake, and requires removal of the intake manifold to access. check the wiring from the PCM to the back of the intake when the intake is off looking for any chaffed wiring, also when you take the manifold off check and make sure that the rods for the intake manifold runners weren't contacting anything allowing them to bind. If that all looks good you will need to replace the runner control motor assembly. Keep in mind when installing it DO NOT move the actuator by hand any more than needed to get the rods on, this can damage it.
