Do you mean intake was cracked and you put pieces back into place, or meant something else ?

No. My intake was not cracked. My intake has these 6 plastic inserts that slide in where the gasket is. They do not snap in but fit firm in place. They were intact when i removed the manifold but fell out so i places them back in and put a few drops of glue around each to hold firm. This is a Dorman intake manifold.

To me, it seems like if it was running before, but just had a vacuum leak then the current issue would be something that got touched or taken apart during your recent work. Seems more likely than something else coincidentally going bad while it was apart anyway... Just my 2 cents.

The brakes are also hard to depress while driving after this initially occurred.
​​​​​​​This could be due to a vacuum leak at the brake booster. You can test by clamping closed or otherwise blocking the large vacuum hose connected to the brake booster.

I agree, look it over real close before tearing back into it
As you start to remove the intake again you may notice your mistake or whatever was left off
Did you check the codes and the fuel pressure?
You could test the CKP

After looking at it real close like recommended, I could identify as obvious issues. I then decided to take it all back apart and discovered that I failed to plug in the vacuum line connection on the rear passenger side of the manifold. I plan on reinstalling everything this weekend. I will report back then. Thank you to everyone for all the advice!

Got it reassembled and now it's running rough. Noticed fuel injector #4 has a pretty good leak so hopefully that's what's causing this.

I have spare injector o rings so, I will replace that this evening.

Obviously you need to repair the fuel injector leak, but in my opinion that's not what's making it run rough. It sounds like it's got a misfire or a vacuum leak still.

You need to do a simple diy smoke machine off youtube. It pin points all the vacuum leaks. Engine is not running so no air blowing around to confuse things . Use a rubber glove to cover mouth of throttle body . Put smoke in on brake booster hose .
White smoke makes me think you had a gasket leak on intake letting antifreeze into vacuum chamber , So the gasket is leaking . There are some tricky areas on that cross over . Make sure that manifold does not have that small vacuum port on passenger rear of intake open. 05's did away with that 04 port.
make sure your wiring does not interfere with irmc linkage . The wires go over the top .
Make sure the head surface is very clean , dont leave any rags behind . It has happened .
