If you fix/find the problem please post. I am having a similar problem on my 06' and have done all the same tests you have done and have also replaced many, many parts/sensors and still haven't resolved the issue.

I had a similar issue was told by Ford that I had a cylinder 5 misfire..they said its a possible valve issue. And they suspect that's my problem.

Ok this is what I have found timing chain tentioner's gaskets blown out I am changing timing chain, guids, tentioner's I am also changing cam phasers as well since I'm already there. I will post if this fixes it.
Tritonbullet : the ford dealer also said motor was blown. But they also told this same customer that his 2011 ecoboost was running rough because that all 6 spark plugs are cracked and a bad coil and a dirty MAF sensor. he ask how did all 6 plug Crack they told him due to him driving down so many gravel will couse dust to get in the spark plug holes and crack them lol

How did they determine it was the timing chain tensioners? Do they remove front cover to inspect?

Had the same problem earlier this year on my 04 4.6-- was once told it was the timing chain tensioners but the actual problem was a bad injector. The place I took it to checked how much fuel was actually coming out of each injector then changed the ones that didn't have a satisfactory output.

Changing those killed any roughness when stopped and made the truck feel a whole lot more responsive too.

Yea what fixed this? I'm having the same problem. Thought I've had it fixed multiple times. Found a loose plug in cylinder 5, fixed it for a while then found the electrode missing in the plug. Replaced the plug and cop twice and still have the issue only in cylinder 5. Compression tests good and only misfires at idle and in O/D when trying to slowly accelerate
