Warranty..
Here is the deal. Federal law provides that a warranty can only be voided on the part(s) affected by the changes. So yes, your warranty could be partially voided depending on what item(s) on your vehicle went bad. The onus is suppose to be on the dealer denying a warranty repair but more often they simply deny and you're left fighting them. That's not how it's suppose to work but that's how it often is. Many people here have found mod friendly dealers who don't put you through that kind of crap. It's hit and miss.
Do what I did. Go talk to the dealer. I sat down with the GM and Service MGR and asked all the warranty questions I could think of. I had the dealer do my leveling kit and I bought my wheels from them. Did not buy my larger tires from them. They could not match the price on the tires.
As far as warranty on the suspension I was told the warranty is in full affect with the leveling kit. It would be in full effect even if my dealer didn't do it. The Service MGR said they won't void a warranty on anything unless they can tell the way the install was done was wrong or wrong parts were used.
We then got into tuners for the EcoBoost. I was surprised by the answer I received. They said they have no problem with a tuned engine. They also told me about the only turbo warranty they denied was on the Ford turbo diesel engine that had a very popular diesel tune. The exhaust gases were so high with the tune it melted the turbine wheel. The first time the guy came in the dealership did the work under warranty. The second time the guy came in with the same problem the dealer did some test and found the exhaust gases were 600 degrees higher and caused the melting of the turbine wheel. We talked a lot more about tunes but I won't get into that now.
Bottom line just walk into the dealer and ask questions. Also, always talk to as high up a person as you can and make sure you write down who you talked to and what was said. What I have said above is from my dealer and not all dealer might feel this way. This is why you need to talk to your dealer.

where my dealer is the complete opposite, they say my grill will void warranty, the knocking from my 4x4 will be diagnosed when I return to stock and bring it back to them (lift and tires)

Sorry to hear that. This is why I say go ask your dealer what will void a warranty and not just ask people on a forum. We all have different dealer mentalities. What I can do to my truck you might not be able to do to your truck in the dealer eyes.
My dealer is neutral on mods! If something breaks and it's not directly assignable to the mod.. no problem. If however it's something "THEY" believe was caused by the mod then they will kick it to Ford. Now we can all imagine where Ford normally comes down on this stuff. When in doubt…… DENY! Simple as that. My dealer said generally it's high value items that Ford will question much closer.
Blow up the engine and Ford usually wants to take a close look. $$$$$ If you have it tuned you are most likely going to have problems with warranty. Just remember when it's denied you have options but they are expensive. Ford has lots of money and lawyers and is careful not to set a precedent when dealing with these matters.
I'd honestly like to tune my 2012 Eco but simply don't want a bunch crap if it goes south on me. So for now it's staying stock……….
