Stick with OEM coils in a cop, the MSD coils wont make a bit of difference besides it may run worse. Ford did good on the coils for the mod motors
And the only difference between between the 4.6 in a mustang and truck is the intake as long as your talking about pi and non pi engines

'99 was the first year of COP ignition on the 4.6L
5.0L did get distributorless ignition when it found its way into the Explorer.
I'll stir the pot by saying there is NOTHING to be gained by swapping out the ignition coil on a naturally aspirated Ford engine. Dating back to the TFI ignition, Ford has generally always used fairly hot coils in their ignition systems. Unless you have significantly higher cylinder pressures than stock due to boost or higher compression, simply upping the output voltage of the coil isn't going to magically improve performance if there is a sufficient spark with the stock system to start combustion.

Than in '96 the 4.6 came out in the Mustang, there were Romeo and Windsor engines which had a few differences, then there were also 2 and 4 valves per cylinder.
In '99 the PI heads came out and the compression went up with those heads and different pistons. There were still Romeo and Windsor blocks and if you ever tried to buy a replacement engine they would need your vin to make sure you had the right block.
Now we have 2,3, & 4 valves per cylinder all in the different 4.6's
In the same model year there are many differences between the truck and Mustang engines, not just the intake, but the cams, exhaust, oil pan, and others.

the car 4.6 is wider and the truck 4.6 is taller from what i read.

Distributors were gone with the old pushrod engines, up to '98 I think they used coilpacks on the 4.6, but after that it was an individual coil for each cylinder.

SW doesn't make long tubes for the 4.6 3 valve.. I already checked in to it... Total bummer.... I also asked if they had any plans on producing them and the responce I got was less than positive...

Not really, but you can get all those things for f150's, now if you got an old mustang procharger from a friend, you could prolly get procharger to send you the rest of the kit to make it work on your f150, like brackets and intake tubes, sometimes the actual supercharger is the same, but the rest of the kit is vehicle specific

Not quite sure where you read that, but that is completely untrue. There is a reason they call these motors the "mod" motor. It was made to be a MODular motor to use in cars/trucks/vans with very minimal changes. The only think that I can tell is different with the mustang to F150 is the intake manifold and throttle body. I'm sure there may be some other differences but from a quick look thats all I can see. I'm sure the cams are a little different to get more torque for the truck and the tunes are a little different
