I had a 4.6 in my old Mustang, it had cold air intake, throttle body, underdrive pulleys, upper intake elbow, SCT tune, headers, X-pipe, cat-back and more
The headers and throttle body made the biggest difference, I plan on installing both on my 5.4
Never tried the MSD on these engines

COP = coil on plug. MSD has a bad reputation on SVT Performance in the 94-98 Cobra forum. Guys have had a lot of issues with MSD coil packs. I was putting 452 rear wheel hp down with mine on the stock coils and there was no sign of them loosing steam. Just my 2 cents. I believe that the car and truck blocks were cast at different plants at one time so you would have to check a little deeper into what is different between the two.

Distributors were gone with the old pushrod engines, up to '98 I think they used coilpacks on the 4.6, but after that it was an individual coil for each cylinder.
