Leaking Roof (Pictures) - Operation of Sunroof Drain?

Last week I noticed a dark stain line all the way across the headliner about 6" from the back window like it had been wet at some point. Yesterday in a really hard rain storm I heard water running in the truck and looked back to see the whole back of the headliner soaked especially the corners. When I got home the rain stopped so I did the soap test and couldn't find a leak. Pulled the third brake light and the wires and inside compartment were dry.
Today I pulled the back and side of the headliner down, slid the sunroof open and poured some water in the drain troughs. Some of the water made it to the drain tubes, but most of the water drained out of the sunroof frame right beside where the drain tube fits on the sunroof frame. This happened on both sides.
Are these drain troughs suppossed to be sealed and drain water down the tubes even when the sunroof is open or does the design allow for the drain trough to leak water inside the cab when the sunroof is open? I appreciate any recommendations or other ides on this.

I have the exact same problem that just happened this week. I figured I would put some silicone sealant where the water is leaking from the drain trough over to where it is leaking out from the sun roof gears.
Did you ever find a fix or figure it out? Thanks

Did you ever figure out what was wrong. Was is a block drain tube? I have the same exact leak in my truck. The local Ford dealer has replaced the Sunroof tray twice and it continues to leak from the exact spot you have pointed out. Desperate here, so any help would be greatly appreciated!

You don't have to completely remove the headliner. You just need to unsnap the two plastic covers that go over your rear seat belts and then the headliner will pop down to where you can access the two rear drain tubes. I am not sure about the front drain tubes but am thinking it is the same concept.. There are also a couple press snaps on the middle rear of the headliner too that just pull out and release the headliner.

2013 FX4 4 door, bought new in 2014. Last week here in the Alabama, we've experienced some torrential rains and I found that my passenger floor board was wet along with my rear seat and just below. Truck does have a sun roof... I pulled the cab drain plug to release the water and today began trying to figure out the issue. All four of the drains are good, connected, not clogged, however, mine is leaking from the the position indicated in the photo posted by Trollersteve. It's like the drains don't even work. I can blow through the hoses, verified that water does run out, and I've shoved a wire to attempt and clear any debris in the plastic casing where the tubes attaches. Still leaks. Has there been any other discussions involving what trollersteve had identified?
Now I am not new to this as I had an 2005 model which done the same. I had determined that it came from the 3rd brake light as suggested in other threads. When I bought my new 2013, I had hopes that this would have been fixed some 8 years later, unfortunately, I noticed similar to the same leaks. So at around 40k miles, I replaced and sealed the rear light.

I've replaced 3rd brake light, removed and sealed the xm antenna, replaced the windshield, replaced the back glass, adjusted the rear doors, completely removed the headliner and poured with a hose. It's been a year now and I only get the noticable leaks once or twice during the summer during heavy rains. It is probably leaking all the time but not enough to accumulate.
I've finally traced it to the sunroof tray corners and now I dont know what to do. Replace the hoses completely? Remove the sunroof and seal it up somehow? Ignore it and just know twice a year it will happen?

what did you find out? I'm in the same boat here, 2014 fx4 70k. Leaking from the sunroof tray corner on both sides. I pulled the rear hoses completely out today and put a pipe cleaner through the barb. Everything is clean and free flowing. Yet when I pour any water in the tracks it winds up leaking out the tray corner onto the headliner and down to the back window.

Very easy process, just time-consuming. The hardest part was finding the procedure to reset the travel on the sunroof afterward. I also didn't pull the plastic pillar covers as the headliner flexes easily enough to slip out. That saved a lot of time. I did pull the front passenger seat. One thing the Sunroof Doctor told me was that Ford uses petroleum grease in the tracks and that weakens the plastic parts over time. They send a synthetic grease that doesn't harm the new parts. My truck now is perfect with no leaks. That butyl caulk never hardens and is like cleaning gum off your shoe. It's the perfect material for this application as it allows expansion and contraction with large temperature changes and doesn't get hard or crack. Messy to work with.
