Your dealer can change your speedo for the tire change... if your scared to tune. But the tune is the single best thing you can do to any vehicle in my opinion. You can always load the stock programing back on before going to the dealer.

I haven't taken mine to the dealer for anything, but from everything I've read, the dealer can tell every time the PCM has been flashed. After hours and hours of researching tuners, I did not come across any problems with any of the reputable custom tuners....just don't want Joe Schmo tuning your truck. I personally decided that it was worth the risk to go ahead and have my truck tuned by Mike at 5 Star Tuning. The increase in drivability has been well worth the cost. Plus the speedo etc are accurate now. How bad it's off will depend on how much change in tire size from stock you go.

From what I understand and have read, the dealer can only change your tire size to another stock tire size. The Raptor tires are the closest if you go to 35s. And some dealers won't even make the change for you either.
I completely agree with the statement about the tuner. It really wakes the truck up and is completely worth the risk of possibly voiding part of the warranty etc, in my personal opinion anyway.

This may or may not be true... I have had warranty work done (when all I had was a tune and level) and they didn't give me any crap. I imagine they could find the programming changes and a shortened history saved but its nots something that they look for unless you give them reason to dig into it (I.e. superchips/sct sticker on the truck). I would imagine my warranty is pretty well voided now though... given all the mods, they'll probably frown on the methanol injection.

From what I've heard it pretty much just depends on the dealership, they can work with you on it or against you.

It depends on the warranty work being done as well as the dealer. Some are mod friendly, others will have none of it. If it is warranty work that is completely unrelated to tuning, then they can't legally deny coverage. But if you start having engine problems and have a tuner, you're likely going to have a rough time getting it covered. It is pretty well documented though that if there are any engine problems, they do search for any PCM changes that aren't documented by dealer work.
Go to this thread, post 10 contains the TSB directly from Ford regarding modifications:

Hard to argue with Ford's TSB and stance on the matter.

I don't believe I initially had the access to modify some of the parameters. I had to request new custom tunes to account for my new tire size since initial tuning (free tune updates within 6 months of purchase from 5*). When he sent the new tunes, the email said "going forward you have the options now". When I was loading the new tune, my SCT asked me if I wanted to customize options (revs/mile, shift firmness, timing advance, etc). Also, the newest update from SCT allows storage of 10 custom tunes instead of just 3, which is awesome!
