I thought all 6.5' beds had them. Interesting. Guess that won't work.
Instead of a clamp that grabs onto the rail how about an expandable screw style mount that attaches to the top of the accessory (same spot as your clamp) but goes under the truck bed rail to mount. Once in place you adjust the screw until it expands under the rail and has enough tension to hold. That along with using the tie down mount like you already are should create a solid mount.
Make it have rubber feet to grip. That way it won't move. Should be a little more solid than your clamp as it has more surface area holding it. It also won't leave a clamp mark on the rail if you decide to remove it. Also some aftermarket bed rails don't fit 100% flush to the bed. There is a slight gap. If you clamp them to the rail it will cause them to pop up on the outside. It happens a lot when guys have aluminium rail covers and a soft tonneau that uses clamps to hold the rails on.

I thought they all had the holes, too. However, I had to tap mine to use them. I think they only came threaded if you bought the cargo management system with the truck (just guessing though).

My clamp won't be in the way of your adjustable clamps however Your whole plate will be in the way of me using my tonneau. I don't know if all tonneaus are like this, but I would have to modify your plate to work with this specific tonneau cover's latch. Not a huge issue as I know how to use an angle grinder but if I'm dropping $250 on your system I shouldn't have to modify.

Morris when your putting two different aftermarket items together you never know what might happen. To say you shouldn't have to modify is pretty asinine.
Most covers have a small latch. What brand is yours?

I just looked, Trifecta by Extang. I understand aftermarket A might not work with aftermarket B and modification might be necessary. I think that's why Matt is asking for input. So people don't have to modify his parts. If by some chance it wouldn't work with my Extang cover I would modify it but it's not my first choice.
Extang is a popular choice for covers and I could see Matt considering that. He'll make his parts compatible with the majority of what tonneau cover is available.

Just a thought.. Maybe something that goes against the back (front?) wall of the bed.
Heres what I think. Ever put a dryer into the back of the truck and use the existing tie downs in the corner? The straps always fall down.
Sure you could buy the tie down rings that go into the stake pockets, but if you had one of these racks that went at the front of the box with a hardpoint near the top you could snap a strap on, it would be great because if you have a tonneau cover or cap, you cant use those..

Id love this system, if it went along the front of the box and one for the tailgate. So you can tie up your shovels and EIS to the front wall of the truck too. And a tailgate one might be cool for things you need in a hurry, but it would make cargo loading hard. So maybe make it with a hinge so it flips out of the way...

Most aftermarket covers use the clamp like op is trying to use. He would have to have cutouts along the length of his system to allow the clamps for a covers rail system to mount to the bed. 3 placed evenly across the system would be fine.

I just feel there needs a gap between the bottom of the bed rail and the top of the rack.

All of this input is awesome and is precisely why I posted. Very helpful. I'll address the responses one by one as I have time to research them a bit, but I don't disagree with any of it. It would be great if the mounting were as straight forward as in the 15+, but the mounting points just aren't there on these trucks. Have any of you removed the bed rail cap on your trucks for one reason or another? Would you be comfortable doing that if installation required it (and then reassemble)?
A nice solution if I was simply doing this myself would be to drill a few holes and install rivet nuts of some sort, but I don't think that's something I'd want to require in order to use the product.
Very quickly, regarding the tie downs and strap interference, two solutions are to cut loops into the smaller bracket for use as a replacement tie down point or to just use one of the loops in the rack near the tie down.
Will continue to iterate on these!
