15mm thru axle?
My Giant Anthem x1 29er is the same way.
Yak, Thule, Rocky Mounts all make thru axle mounts that you can bolt down. Are you looking for a simple fork mount, or one that locks? Locking is an entirely different story.

I use one of these mounted in a Blockhead on a 2x4" in my bed:

Heres the Rocky Mount versions:

Kuat (American company) also has a simple version, called the Dirtbag:

I'm a former shop employee so I like quality products and I'm a bit particular. I'm currently researching ways to get a true crossbar system above my bedcover with a locking fork mounted 15mm thru axle compatible tray. It's a bit of a process.
It'll look a bit like this in the end:

Bolted to the cover? Or above it like my last link?
Throw me a bit more info on what you're looking for. You can bolt the fork mounts directly to your cover, up by the bulkhead near the glass, and then just bungee the rear tire.

Ah ha, you're in the same boat I am then.

Yakima is the way to go then. Thule will also work but their Podium feet don't quite disconnect as quickly as the Yak Control Towers.

You'll need:
Tracks mounted to the bedrails - 54" works. Get Yak's tracks with Plus Nuts (they're like a nutsert and a bolt).
http://www.orsracksdirect.com/yakima...ks-54inch.html

Control Towers:
http://www.orsracksdirect.com/yakima...oof-racks.html
You'll need two pair of Landing Pad #1 to connect the Control Towers to the tracks.

Cross bars:
66" gets it done, 78" gives you room to spare. Crossbars can be trimmed and the caps put back on.

Set of locks to keep someone from quickly walking off with your rack:
http://www.orsracksdirect.com/yakima-8007206.html

Finally, a tray mount of somesort. This is where you have some freedom.
There are only 3 locking fork mounts that are trustworthy. There are TONS of upright trays (both wheels stay on the bike). Which mount do you prefer?

Just get a hitch rack. Far easier to just strap a bike on the back than the other options which require you to lift the thing up over the back of the bed.

Easier route for sure, and I have a hitch rack that Thule no longer makes, but it makes my truck 3-4' longer. Plus while it folds down out of the way, its lower attachment is too tall and doesn't allow the tailgate to come down fully.

One other thing: I would be scared of loading bikes on top of the bed from the sides as it might make it much easier to scratch up the sides of your truck! But then some people don't care too much about that. A hitch mount does make it longer but it's much easier to use in parking spaces.

just my 2 bits.

A very solid point!
At 6'3" however I don't have, and haven't had, an issue with this. My current setup is a 2x4" bolted atop my plastic cargo box up against the bulkhead. Of course, now that you mention it I'm sure I'll scratch the living hell out of it this next ride!!
