Here are three options:
1. a sprayed on bedliner
2. a rubber bedmat
3. or both!
Just an idea. I don`t think I`ve ever seen sprayed on bedliner used inconjunction with a rubber bedmat!

there's also Bedrug or BedTred liners. The new BedTred seems cool althought I haven't seen one in person, but it's supposed to have a softer feel like carpet (easy on your knees crawling around in the bed), but the outer surface is textured like a spray-on liner.

Did you get a ladder rack yet? I know of a great seller that would offer a discount on the Hauler II ladder rack brand, they have a standard style or also one that works with a shell/cap like you mentioned. Email me if you want his contact info, he sells Bedrug/BedTred too. Or there's Bakflip covers too that have the BakRak rack system.
