I have an 07 FX4 with a factory 6 disk cd player and factory sub under the rear seat. On top of the truck on the pass side is what appears to be a small square box. Can this be either a Sat radio antenna or a GPS nav antenna?

It's most likely the XM/Sirius antennae.

Any idea where the antenna installs on the radio? When pull my stock unit out I have 3 plug connectors and the radio antenna wire.

It was probably put there in case u had a sirus radio. Is your radio marked sirius? ready? In that year truck there was a seperate sat box that plugged into the radio

Your satellite receiver is seperate from the headunit, I believe it is behind the glove box. The newer radios have the receiver built in.
