Normally your speakers would be covered under the 36/36 bumper to bumper warranty. If there is any reason to deny warranty for instance an aftermarket amp, or abuse, then Ford could deny that specific warranty repair.
On the other hand, if you install aftermarket pillar speakers, anything related to the audio system may be denied warranty if Ford can prove the aftermarket parts caused a specific failure. The mere fact that you installed aftermarket pillar speakers is not a reason to deny replacement of a navigation system unless Ford can provide evidence that the speakers caused the navigation failure.
So the bottom line is, will aftermarket speakers void your Ford warranty? No! However that is only part of it.. Ford can selectively deny warranty repair on any part they choose.
