Just drilling holes in the bottom of the stock box isn't gonna do s**t. Thats not where most of the problem is. The problem is mainly with the tubing from the box to the TB. A lot of people do the Gotts mod (search for the how-to) and say that helps the flow a lot. Thats a good choice for a cheap option, but the tube is still somewhat restricted cause of the silencer chambers, closed filter box, ribbed rubber used for the turn in the tube, and so on. To get an open filter area and a completely non-restrictive tube, you will need to get an intake system. The difference from a stock system to a Gotts or full intake is significant, but the difference going from a gotts to a system is just slight. But to get the absolute most out of an intake it will have to be a full system. I have a full system and thats what I would recommend.

And FYI its not a CAI. That phrase gets thrown around too much. Its technically a WAI (warm air intake) because the filter is still under the hood. A CAI is when the filter is relocated out of the engine bay away from all warm air where it only sucks in cool air. It very rare to see an actual CAI on a pickup, they are mainly on cars where the filter can go in-between the engine bay and inner fender liner.

The tube that runs from the box to the throttle body (TB) is restrictive as well. The kits provide a smoother path for the air to enter into the TB.

Plus, the stock tube has an attachment on some of the larger engines that "muffles" the sound; this too acts as a restriction.

I doubt you'd be able to drill enough holes in the filter box to get it to breath as good as an open element filter the kits come with.

But what the heck, be the first to try it, and let us know the results.

I have a Gotts mod write up in my progression thread (link in my signature) it's pretty simple and for only $10 it was worth it. I am also seeing much better mileage. If you have any questions feel free to ask any questions.
