Unhappy Proper post-custom tune procedure??

Is there a procedure i'm supposed to follow after flashing my truck with a custom tune? ie let it idle for an amount of time, drive it easy for a certain distance, reset pcm? I've been having some problems with hard brake applications. I flashed my truck with a custom tune yesterday hopped in it and burnt rubber without letting the truck idle or anything like that...and randomly today, after a hard brake coming up to a stoplight, my truck would not downshift out of 2nd gear and into 1st while being stopped. I would take off in second gear and then it would finally downshift into 1st then go to 2nd and so on. It's just when I brake hard it seems. I flashed the truck back to stock and contacted my custom tuner, they're looking into it on their end. in the meantime i reset my PCM. I drove around town for 20min or so and tried replicating the hard braking coming up to a stop and so far its shifted perfectly.

Any ideas? suggestions?

Yeah they messed with something on the transmission and probably mismatched the downshift output shaft speed parameters for 1st gear so it won't downshift to 1st maybe.

I forgot to mention that after I flashed my truck back to stock, it had similar issues. It would jump to 5th gear after coming to an abrupt stop. That's when i reset the PCM. Would the trans problem with the tune get "learned" by the PCM and carry over to the stock tune?

Elaborate some if you don't mind. By something else do you mean something else with the tune? Or something else with my tranny? What I'm getting at is do you think the problem lies solely with the tune itself and can be corrected?

I just received a tune and it came with instruction to allow the trans to adapt. Basically drive the vehicle normally for the 1st 10-15 miles and avoid WOT shifts. Then allow the vehicle to adapt for at least a couple days before requesting adjustments in shift strategy on the tune. I'm gonna flash my truck tomorrow...we'll see how it goes.

If you are running E85 you will need to allow it to learn the alcohol percentage, I usually drive it around for 15 - 20 minutes then key off for a minute or so then it's generally good to go...

I loaded my e85 performance tune today. I made sure and drove it easy for the better part of 40+ miles. I also allowed the truck to idle for a few minutes after my initial startup. Idle was a little rough but straightened out shortly after. I also cycled the key a few times before starting truck(recommended by aaron at 5star). In town driveability was rough at first, but it only got better with time. All in all the tune has been great. lots of power and great throttle response. So I think i'll try reloading my 87 tow tune this weekend after I get the revision back from 5star and make sure to take it easy on the throttle for a while. I think that was my problem when I initially flashed the truck with the 87 tune. I went out and ran WOT way too soon.
