There have been so many people who were running tunes and got engines replaced under warranty its not even funny.
As mentioned just make sure you're on stock tune before bringing the truck in, and if you can get a few dozen key cycles even better.
Also, pretty positive unhooking the battery does not reset key cycles, flashing your PCM does.

I have been looking into this and asking questions. If you return it to stock, and use Forscan to clear every code, and then unhook the battery to tow it in, there is no telltale as far as I know. If there is, instead of hyperbole, someone needs to tell me where the tell-tale is and I will sniff it out.
Windowed blocks are tricky, as it's always a less troublesome trip to the dealer if you have it run and the emission cert re-learn done. My personal experience is that if you are cordial, and don't give them reason to deny warranty, they won't.

My truck broke a rod motor is junk while I was waiting for a tow I returned it back to stock
now Ford is investigating why it did this .
My question is can they see there was a tune . The battery has been dead for 2 months It has been at the dealer
for 3 months It will be under warranty
