Default Trouble codes diagnosis

I have an 04 f150 4x4 4.6 showing trouble codes p0506, p0622, and p1000. It is performance tuned with the 93 octane setting and the only light showing on my dash is the battery light in which I replaced my battery a few weeks ago. Can anyone tell me what I can do to fix the problems causing these codes with out effecting my performance tune? Please let me know if you need anymore information.

Sounds like several problems:
P0506-
- Dirty throttle body
- Electric throttle control actuator misadjusted or damaged
- Faulty Electric throttle control actuator
- Intake air leak
- Poor electrical connection to the Intake Air Control (IAC) valve
P0622 is a faulty charging system- Maybe the alternator.
P1000 just means the OBD2 can't complete its testing, probably due to the electrical fault in the P0622
I would start with testing or replacing the alternator.

Test the charging system 13.5 to 14 volts with the truck running

Improper voltage will throw lots of strange codes. Start there. Check all your power connections for corrosion, tightness and as earlier posted, correct voltage. Had a Grand Marquis that threw codes and radio acted funny only to discover battery was going south.
