Sunroof Initialization problem after replacing and aligning rails

Default Sunroof Initialization problem after replacing and aligning rails

I have a 2016 F150 that has the common issue with the Sunroof plastic rails/guides breaking. Thanks to many great videos online I was able to replace the rails and clean out the chewed up plastic bits without issue. In addition I had to realign the two window arms which ended up being ~6inches out of alignment with each other - again thanks to the poster of that solution video.

Now my issue is the following:
1. One touch close wont close the window. - Essentially it will close then open about 6 inches and stop (see video link below).
2. The vent and open buttons don't move the window. Im assuming because it doesnt know the position of the window or doesnt like where it thinks the window is.
3. I can trick the window into closing by stepping it up to the closed position using the close arrow.
4. The sun shade will only close half way - so I can either fully open it or open it half way. I assume this is because it thinks the window is open or vented.

Anyway from researching the forum and elsewhere the recommendation is to reinitialize the Sunroof. I've tried multiple times and cant get it to go into initialization mode. See the Video below for a visual on what is going on. - Any help appreciated, I feel like it is almost fixed I just need to figure out how to get it initialized. I'm sure if I take it to the dealer they will just shotgun replace the whole assembly costing thousands.
