Default Misfire?

So I changed my intake manifold and gaskets in my 2002 F150 5.4 2 valve V8 Triton due to a leak I had right behind my crossbar on the passenger side. Right when I first noticed the leak I was driving home and felt what I’m assuming is my engine misfiring and stuttering in power. After I changed it and was driving it I’m still feeling the stutter in power but it’s only after the engine is warm and I’m not getting any codes. I looked at some live data on my code reader and I seen that it’s scheduling alot of fuel and the EGR valve is opening anywhere between 75-90%. Has anyone had this issue or have any tips on how to troubleshoot it without any codes being thrown?

Could be coolant in the plug wells, they are deep with no weep holes and will cause misfires. A lot of times a leak at the crossover is a cracked intake.

If "scheduling a lot of fuel" means high positive fuel trims then you might have a vacuum leak. Do you have actual numbers, short-term and long-term? Those would help. Also engine temperature.

Is there a good way to clean them?

Blow them out with air.
