Yes it does! So when you place the trifold on the rails, do not tighten the screws yet. Unfold it and have the bottom part touch the tailgate. Fold it up then tighten those locking screws. Make sure the front rubber has good coverage on the the front of the box.
Oh and also, I contacted Undercover before this purchase. They claimed they have different box dimensions, and that you have to buy a newer model. Sometimes, it pays not to follow. Sure did saved me a lot! I got it for $350 CAD, compare to ~$1600 CAD and its still looking brand new!

I currently have a 2012 with an undercover flex. I ordered a new 2016 and I will be transferring it over once my truck arrives in another month or so.... When I do that I will update this thread with my findings.
It's a nice cover and their customer service is great. That being said, it can be a little finicky. The screws holding the hardware to the panels can work themselves loose and you need to replace them with larger self tappers. The black caulk they use to seal up the panels tends to bleed in hot summer weather. Overall it's a nice product but it has its quirks.
