Question on undercarriages... Is there a way to deal with the below in restoring this and adding long-term protection?

I'd leave it, that rust isn't going to hurt anything and is normal. If you want to go crazy, can paint with POR15

I use Corrorseal rust converter to take care of it. Knock off the scale or loose stuff then spray this stuff on and forget about it.
