I don't understand why you can't put the brackets over a Bedrug.
Instructions said bed liner had to be cut and brackets mounted flush to bed walls. I was willing to cut my DaulLiner. I tried installing Swing Case without cutting the bed liner first. Just needed to drill holes for the bolts used in mounting. Worked fine and have had no issues since installed. Thought I would share in case same would be true with your Bed Rug.
I am guessing, as long as your Bed Rug hugs the bed walls and is contoured the same, you can make it work. Could be an expensive incorrect guess though.

I did the same, installing both the left and right boxes on top of my Bedtred Ultra tho instructions might recommend you don't. To be safe I plan to check on occasion that none of the bolts have loosened but they all tightened down solid so I don't expect any issues.
Uses the bolts already installed for the Boxlink Brackets and the Boxlink is still usable too, depending of course on what you're using them for. Only drilling needed was thru the Bedtred. Fit is great.
