Ghost in the machine
I'm starting to think it may have been a USB wireless phone charger plugged into the lighter socket in the front storage bin. I've unplugged that along with a lightning cale plugged in to the USB slot and my dash cam plugged into the mirror (though I know that powers down). No flashing lights that I've seen so far

Have you installed LED "bulbs" in the CHMSLor anywhere else? The RTM (Radio Transceiver Module) is positioned close to the CHMSL. Many aftermarket LED bulbs produce enough RFI to interfere with the TPMS sensor signals which are received by the RTM.
So TPMS on the newer models will eventually relearn. but if nothing else you can trigger a relearn. Google it for the F150 - but there is a way without the scanner device to make it go into TPMS learn mode and you'll have to change the tire pressures of each wheel in a sequence usually dr front first - and work around the car. Horn honks to let you know it's read it. Then TPMS will work right again.
If you have a scanner (and get you a BT or USB module and forscan) then you can trigger it with the tool. but you might still have to do the tire pressure change bit just to force a relearn.
I would also get the scanner and do the BMS reset and make sure it knows the right battery type and battery size - also in the tool. but the charger draining down - might have causes startup issues with modules have low voltage reboots. And it's odd and not that consistent. but I would still check out your fuses as I've seen a few cars of late where ghost issues pop up and fuses are blown with the battery change. Usually however this is with people doing things like using "battery savers or Setting savers" during the battery swap. and that's not needed for a modern car. Hell wasn't needed in the 90's either but shurg.

That is pretty much my plan. Crazy how minor voltage drops can cause so many weird issues. With everything unplugged I've been close to 24 hours with no ghost flashers. Just ran out for lunch and left dash cam plugged in when I got back. Don't expect any issues since I know it shuts down when I shut truck off (I use a mirror wire adapter). I'll change the battery settings this afternoon. If no further issues then I'll plug the sub back up and verify things are still good. I just need to get in habit of unplugging that charger nightly
