When you make changes in Forscan do you “return to stock” when you take it to the dealer?
more in depth, let’s say I need a software update for the transmission or maybe the cam phasers and I made changes to forscan…when they do the updates and such does it return everything back to normal, so I have to make the changes again?

I never had updated mine to stock configs before dealership trip. However, I've only had maintenance done at the dealership, no warranty or mechanical fixes per se.
Some software updates will return some items back to stock.
For example when people have an APIM issue, their settings have been wiped.

Many of the module update processes the dealer does will rewrite the AsBuilt from what is stored on Ford’s servers. It would be a good idea to back up a module if you are going to take the vehicle in for service on the system the module is on in case the tech updates it as part of troubleshooting.

It's been a couple of years ago, but I took my 2018 in for a transmission update and the dealership reverted a bunch of my Forscan changes back to stock. I think the dealer noted something on the work order about rewriting the as-built modules back to stock because they didn't match what was supposed to be there... but I honestly could be remembering that wrong. Either way, the dealer didn't bring it up to me so it didn't seem like a big deal.
This was early on when I had first started playing around with Forscan so I had only saved my stock as-built files... after this dealership reset experience I made sure to create a backup of my modified as-built files as well.
