Sorry to see that you still have issues. Been following. For what its worth, yes, the PCM should match the calibration code. If the engine was changed with a different calibration code, the sensors and actuators could be different. A real can of worms! Try to find out about that engine swap. Junk yard engine swap complete or just a bare engine with no accessories. Good luck and I mean it. Absolutely hate the concequences of Exchange Engines. Fix what is broke is usually the best.

its not the EEC problem, something else is wrong. Its not that its a van motor, etc......engines dont matter, most all of the sensors operate in a very basic manner. I have done a few ford mod motor swaps, two of them being on my car and i can tell you from experience, that there is something wrong with the engine itself, not the EEC "calibration" or any other basic stuff. EFI engines arent that advanced.

Agree with obusnizzle about that. The only thing that can be wrong with your truck is if you have an automatic gearbox matching another engine, but it will only affect driving and can't cause any engine shake.

Replace the plugs and wires to make sure they work, after that start with firing order and timing.

O2 and EGR? Sounds like intake manifold leaking, and possible EGR problem, leaking, blocked, unplugged.
