Default Engine/Tranny problem?!?!

Well guys, I'm stumped as to whats going on here, so I'll do my best to explain so hopefully someone can help.
I'll preface this by saying I have a 2012 EB Screw with a SCT tuner running a 87 tune. I go to merge on the highway, and put my foot to the floor, the truck down shifts and locks up/starts shaking horribly and not accelerating anymore when my foot is down. I let off the the gas, RPM's come down, and reapply the gas lightly, same thing, shaking pedal, no acceleration. have to coast to a stop on the side of the road. Shut off the truck for about 10 seconds, turn it back on and everything is fine, providing I dont put my foot to the floor again. So if I'm light on the gas, it drives ok at all speeds, If i put my foot down all hell breaks loose. Finally a check engine light comes on, I plug in the SCT tuner and see what it is, says P0306 I believe, something about cylinder #6 misfire. I clear the trouble code, flash the truck back to stock, and tried to put my foot to the floor again, and same problem with the shaking/not being able to shift / accelerate. Next day I once again try to floor it and to my surprise today the truck acts completely normal? WHAT IS GOING ON HERE!?!? I have an appointment with the dealership for them to look at it tomorrow morning, but figured I would post my story on here first to get some thoughts from you guys.
