The proceedure mentioned was specific to KOEO. I don't find anything regarding KOER, but I skip read that part. Did you notice that "Quick Questions" are always good for 3+ pages?

I'm not exactly sure why the computer needs to know when the clutch is pressed in, it could be for certain drivability issues but I do know that it usually uses that information to enrich the fuel for starting purposes. So with it bypassed you may get minor starting issues.
i am actually running a automatic computer in my truck and its a 5 speed

I don't know if it's different on F150s, but that didn't work for me on my '95 Mustang GT. The computer would "anticipate" shifts from the automatic at higher RPMs and adjust for them, but because there was a 5-speed in its place, the shifts didn't happen. Sometimes it made it feel as though the car was falling flat on its face. I swapped in a computer from a 5-speed GT and the issue cleared right up.
