Default Automatic Transmission Question

I have a 93 F-150 with an E4OD. The original transmission lasted almost 200,000 miles, but when that gave out my dad thought it would be nice to suprise me by taking it to a shop and having a new trans put in when i was out of town. Well, he brought it to the cheapest shop he could find, which turned out to be this litte shop out of town that was apperently run by the folks from Deliverance.( I dont have anything against the good hill folk, I just dont want them working on my truck) Well, that transmission worked good for the first 3000 or so miles, then it started acting funny every once in a while. Every once in a while the check engine light would come on and it would shift very rough.it seemes to happen for about a 1/2 mile stretch or so out of every 20 miles. The fluid level was good and the fluid wasent burnt or anything, and i didnt have another truck to drive, so I kept driving it untill about 2000 miles later just out of the blue it lost 1st gear and overdrive.Drove fine on the way to school, then when i was leaving it would barely move in 1st gear it was slipping so bad and when i got on the freeway it try to shift into OD, but would just go into neutral basically. When i got it home i drained the fluid and it was full of metal shavings. So then I bought a new E4OD from a professional transmission rebuilder and installed it myself. The transmission works great about 90% of the time, but about 10% of the time it still does the same thing where the check engine light comes on and it will shift very rough. So now I'm not sure if there was any problem with the transmission that was installed by the shop, but there was a problem with something else that caused the trans to bite the dust, seeing as my new trans is having similar problems that the old one had. Could there be something wrong with the computer or wiring that would cause this? The connections seemed fine when I installed the trans, but I didnt really scrutinize them too much when I put it togeather. So does anyone know what might cause the check engine light to come on and for it to shift rough?

the new trans came with a new torque converter, but who knows, could be a bad one. I've got a new 302 I was gonna drop in in the next few thousand miles here and i was planning on putting a heavy duty torque conveter in when I did that.

Did you clean the cooler lines and cooler real good, if not you introduced all the material from the dead tranny into your new one. If this is the case the warranty might be voided so ask about it.

Yeah, I ran some of that transmission line flush and cleaner stuff through it.

Torque converter lockup --- pull the codes with a jumper wire it's worth the 5-10minutes it takes, but 9/10 times it's the TC LU that goes bad... probably the only problem with the tranny in the first place but i doubt it was changed by the first guy.
