Default Truck is dying after losing rpms

Hey guys I'm new here, but have a question for you.
I have a 2004 Screw 4x4 XLT with the 4.6l. The truck has a 4.5" lift, and 315/70 17.
I bought the truck from my dad who decided he wanted a different 04 Screw.
All the matinance has been done, including a recent tune up 5k ago, and all fluid exchanges.
I just installed a K and N intake, along with the Evo programmer.
I just started having an issue with the rig dying. It has happened 3 times, all were when I had higher RPMs ( I live on a hill) and when I apply the brake I noticed the rpms are dropping to around 100 when it is dying. The programmer is new has all updates done, and just installed a week ago today. I have it programmed on level 2 and it has tremendously increased seat of pants power.
The rig runs flawless when except for the last 3 days when it has died. I am needing to replace the exhaust as it has a bad blown baffle.
Not sure what is going on.
