Good point; if the tube came out from the door side, then I can see how rain can get into the door. I suppose the door could drain into the channel below the door sill cover, or onto the carpet if a lot of water enters the door.

I have seen leaks from: windshields, cowl panel seams, door seals, trunk seals, missing floor plugs. Also, the AC can drip and soak a carpet. Basically, you have to see where it is dripping from.

Don't forget heater core.. but, if it's water and not coolant your can eliminate that.

OP is the lining around your A pillar wet? like by the grab handle?

Well got the fix today. The AC evaporator drain was clogged so all the water that was supposed to be dripping out the bottom of the truck was going into the passenger floor. 96 dollar trip to the dealer..lucky for me now I have to find a way to repair/prevent the rust. I was thinking wire brush, some rust removing compound and some sealant.

Loctite makes a corrosion inhibitor in a spray can sold at Home Depot .. Wire brush the rust wipe off and spray.. Turns it black.. Once dried you can paint it if you want.. Sprayed my rusted drive shaft 6 years ago and it still looks good today .

Repair update:
With my abilities to use the internet and a will to learn (and a little bit of experience) i was able to successfully repair (in my opinion) the floor board in the matter of 2 days. Bondo, vacuum, sanding, rust desolver, and some rustoleum paint, just about as good as i can get it. Pretty happy with how it turned out!! progression pics below
