Remote start question

Look under the dash because the "factory" remote start isn't truly factory..... Kind of, they were a aftermarket remote start but Ford put their part number in. They had to be wired, etc... I know on some of them what they did was they used the lock pulse input on the remote start unit to trigger remote start (literally, called that). So you hit the lock button twice within 2 seconds or so and the truck starts. Some of them did that to keep the factory remote. If you had the factory fob before, then yes it's probably just as simple as following the fob reprogramming and you're done. Based on everything you've stated here I'm assuming your old fob was the same so this is likely the case. If it wasn't the same fob before, then you might not (you'd normally be able to tell though as you'd have an additional antenna by the rearview mirror or so - sometimes).
I'd do the reprogram first though as Mattloz suggested. If locking/unlocking the doors work and remote start doesn't, let us know and we might be able to further help you.

Hmm so this was interesting. I went out to reprogram my remotes and they reprogrammed. So I switched my fobs over today and attempted to fire up the remote starter and I hit the lock and then the remote starter button (bottom right) and you can hear the fuel pump kick on and my headlights light up and my radio powers up. However, it just stops and my radio and lights stay on but the truck just stay powered but the motor is not running.

Hummmm weird go under the truck and make sure no wires are hanging off the motor or are rusted or corroded and if so have fun replacing the starter to clean ther terminal and I think you should have a total of 3 or 4 wires running to it

Have the two keys you had made that will start the truck handy. Insert the first key and turn to run (without starting) and back off again. Immediately do the same thing with the second key. After you remove the second key from the ignition cylinder, activate the starter from the remote.
