Default Cam phasers

Hi guys, new to this forum, i would like to thank everyone in advance. Just bought my first F150 about 3 months ago i say. Had no issues until i had my rear pinion seal replaced ( has nothing to do with my issue, but figured id fill you guys in), NY inspection and oil change. Drove the truck for the first time to work since the repairs were done and oil change, and upon coming to a complete stop to get through the gate and accelerated to get going again, the truck started giving this very distinctive "knocking noise". Make a long story short, once the truck comes to operating temp, and not all the times, but intermittently on low RPM's i can trigger this "knocking noise", especially once i put it in reverse ( i guess thats when the engine is under more of a load).

I have read many threads where ppl are saying that it sounds like a diesel, and thats what my truck sounds like, but again not all the time, only once its come to operating temp, on low RPM's when u just about start accelerating and let go of the gas. My question is: If my issue is in fact the cam phasers getting stuck and or the solenoids going bad, will i get the codes that im getting? Im getting the infamous P0012 (intake cam over-retard Bank 1, which correct me if im wrong its the passenger side) and i also get cylinders 3 and or 4 miss fire along with another code that says multiple miss fires detected. Can a cam phaser stuck in the over -retard position or a bad solenoid give a miss fire condition or trick the computer in thinking its miss firing, by maybe cutting the spark or fuel to the cylinders due to the over-retard condition of the cam?

Any help and or explanation is greatly appreciated. I have looked into a kit that i actually read here from Modular motor sports racing .com. I just dont want to dump money and its not the problem, even though i know im due for this maintenance or at least close to it.

My truck is a 2006 F150 XLT with the 5.4 NON flex 4x4 191,658 miles.
So far all i've done to the truck is a new alternator, all new motorcraft plugs and aftermarket Coil over's...this was done a good 7000 miles ago so i dont think the "miss fires" are spark plug/coil related...i actually swapped the coils to see if problem followed and it did not.
