I've had a Yakima system that has been on three trucks now. They are great. I have the system that uses 4 plates that are bolted to the topper, with gaskets that are sandwiched between the plate and the topper, and the racks then clamp to those. I did replace the fasteners with true stainless ones and used silicon in addition to the gaskets.
It's not as stylish as the rail type, but it works & the plates are hardly noticeable. I've never had a problem with load either, as a contractor, I put some fairly heavy loads up there, 200# sometimes. Mostly ladders though (24', 32', 16').

Here's my 2004 with an ARE CX series on a 5.5ft bed. I'm not sure how much it cost as it was on the truck when I bought it in 2009.
Here's my latest. I know it's the newer generation, but it gives you an idea.
It's an ARE Z series for a 6.5ft bed. I spec'd the sliding side windows and a tilt down/sliding front window, it was ~$1800 out the door. I highly recommend the tilt down option so you can clean the outside of the back cab window/from cap window without removing the cap.
