Default Transmission issues after fix

2009 F150 with the 6R80 tranny. Tranny bulkhead connector was leaking pretty bad so I dropped the pan and replaced it. Filled with fluid accordingly until proper level was reached. When I first went to start it I just got the service wrench on the dash and it would not turn over. I went under the truck and unplugged the tranny wires and rep lugged them it started no issue. Since then I have had an issue twice in less than the 100 miles. First time I was going down a hill and the transmission lost all gears and was just in neutral it seemed like. Got to a stop sign at the bottom of the hill and it worked fine. Long hill over half a mile down. Second issue go to start it last night and once again get the service wrench and it doesn't show what gear I am in. Turn key off and try again and it works. Truck is shifting perfect except when I have these intermittent issues. I am assuming the problem is in the bulkhead connector but I know the twist lock connection is tight and clicks into the bulkhead connector. Only 33,000 miles on the truck any suggestions?
