This sounds like a good puzzle for your dealership to solve, F-250,LD. I recommend making an appointment so they can take a look; let us know what you hear from them. Update.
After a 3 days at the dealership (my service adviser has called me a few times a day) they have changed the oil, greased the driveshaft slip yoke and updated the Sync software it hopefully eliminate the Sync issues.
Now the big one, the quiver.
They have found that the driveshaft carrier bearing was bad. The service rep said that This minimized the quiver but did not eliminate it. He is not happy with "not quite perfect". They tried shimming the rear axle to change the pinion angle, not perfect. Then they shimmied the transmission and it's perfect. They used temporary "shims" (washers) to see if it fixed it. They are going to use real shims and may also replace the engine mounts.
I'm glad that they are making it perfect and not just "good enough"!

Many on this board, including myself, would really appreciate pictures of the transmission shims.
As far as I know, the carrier bearing is not replaceable, so they would have had to give you a completely new drive shaft. A close up picture of the carrier bearing would be helpful to, in order to see if there is a design difference, or if they placed shims between the carrier bearing and mounting location.

Apparently there are different transmission mounts for the 2wd, 4wd and Raptor. They (dealer and corporate) are thinking that my truck either has a bad mount or maybe a 2wd mount. They are replacing the mount with a stock 4wd mount and no shims to see if this fixes it. They may go to the Raptor one, it sounds like it is a little taller. Just waiting on the parts now, maybe a week.

It's in the shop this week. Lets hope they can figure it out. I need it for work the next couple of weeks and then on vacation for a few weeks towing my camper.

The off the line thump was cured with greasing the slip yoke on the driveshaft. The problem is that it was a short term cure. After just a few thousand miles it came back. The slip yoke needs a grease zerk so it can get a few squirts at every oil change.
The service manager called me and they are replacing the driveshaft in hopes that it cures my quiver. They are also removing the shims.

I needed my truck back before the new driveshaft came in. They have the truck back and the new drivshaft is in. They said that they still feel the quiver. It's definitely worse with a load and/or trailer. They have ordered a Raptor transmission mount.
I'm wondering if it's an (computer driven) engine miss or something not fully torqued properly (like the engine mounts, body mounts or suspension).
I highly doubt that it is axle wrap. It is most noticeable under light acceleration.
