I have flushed system 5 times and bypassed the transmission cooler in radiator and it is still building up sludge? Any thoughts?

Default Orange Sludge Overflowing from Coolant Reservoir

If it's turning that color with just water in there, then there is a lot of rust in the system. Unless you pull the engine block drain plugs, there will be pockets of old coolant/rust/the flush solution that take a while to clear out.
This is all just a guess though. Without being there, it's hard to tell. The best advice I can give is to flush a few more tines. When a system has been neglected for a while, it can get real gross.
Check the inside of your hoses and degas bottle. If they are coated with slimy rust junk, you'll need to clean them or replace them. Replacing is easier.
Or just fill with water and drive to the nearest reputable shop and let them deal with it.
