Engine has severe stutter in any gear.

Engine has severe stutter in any gear.
Just swapped a transmission into my brothers 150 because it ate the bushing out of the pump and spilled its goo everywhere. A little info - 92, 4.9, auto, 4x4.
All we did was change the trans, and it came from a 95 out of a wrecker. Well trans and t-case but we had done it once before and it ran perfectly fine. Now under even moderate acceleration it sounds like it is hitting an ignition cut, HARD. We had a v6 truck in our bone yard and we robbed injectors and swapped them ( I thought maybe we had a couple bad ones) didn't cost me anything, got a fuel filter and changed it ( looked nasty so It couldn't hurt anyways). And now I have run out of ideas. Still runs like a bag of sh*t and no power when the stumbling comes in.
It will idle fine but that's about it.
Any help would be appreciated.
I have an innova obd1-2 scanner and it was throwing a bunch of codes for the trans. Like the torque lockup was buggered, 1st shift solenoid was throwing a code and trans temp was another one
