Welcome, and I appreciate all the detail.
I have very similar tunes, and add-ons apart from the intake (I didn't find it did much in the way of power).
One note about your phantom driver's side valve cover oil leak. Is the leak appearing near the top of the cover and all the way forward.
I have personally experienced a crack on the valve cover by cylinder #2. There is another member here that experienced the same thing in the same location. I can't believe that's a coincidence.

It was apart for months? hopefully the phasers work well, i know it's initial oil pressure related - what's the 100cSt on the Amsoil 5w30?
Curious why you're using Autolite plugs? (and not NGK)
Which rear diff oil is called for in this one? 75w140 or was this model dropped to a 90 'weight' for some reason?
How's the trans oil treating you?
