seriously? coils not covered under powertrain.
I was driving to work yesterday when the one of the cylinders on my 2012 EB (@ 37015 miles) decided to drop out. Fortunately I was only a couple miles away from the dealer.
So I stop in and they proceed to tell me that the plugs and coils are not covered under the powertrain warranty. At this point I'm not really happy, then they tell me it's a $120 diagnostic fee if I decline to have the service preformed there (if it ends up being a non warranty issue).
Fast forward a couple hours, they call me and i'm informed #2 coil is bad and the recommendation is to replace all coils and plugs @ $850. I decline the service, get transfered to the parts dept and ask the price of the coil i'm quoted $112. So just for fun I call the next closest dealer and the get quoted $85 for the coil.
On the plus side the original dealer waived the diagnosis fee when I picked up the truck.
at least it was the #2 cylinder, and the 2nd dealer did have a coil and plugs in stock.

Maybe try convincing them it should be replaced under emissions warranty. When you think about it, it would increase emissions due to unburnt fuel.
Not saying it will work, but worth a try.

How are are the coils not considered powertrain? I would be raising hell with the dealer over that.
ETA: I just checked the warranty guide and it does not specifically mention ignition equipment under the powertrain warranty. It is listed under the emissions performance warranty as "ignition coil and/or control module" though, but it appears to be a 2 yr/24,000 mile component. That's pretty sorry.

Go here and search for the part and look at different prices for dealers in your area.

More annoying the parts guy at the initial dealer screwed up when he quoted $112 as they have it listed for $76 through fordparts.com

Reading through my ESP I saw some interesting verbage that stated if the failure of a non-covered part was due to the failure of a covered part they would be covered.
Has your truck had the Charger Air Cooler updated? The flashover situation caused by the water ingestion into a cylinder will toast plugs/coils.
