I have been saying I was going to get custom tunes for 2.5 years now, basically ever since I got my tuner especially after I found I couldnt use it due to the fan issue. But never got around to doing it because I am worried about warranty issues.
I work for a Ford dealer and should something go bad, you would think it would be easier for me to get it taken care of. but truth be told it's harder because the "powers that be" say as employees we should know better than anyone.
I took the tunes back out last night when I got home and honestly dont think I will put the canned tune back in. I knew I was going to the track last night (although that would technically void my warranty too) and I was just curious if it would actually make a difference in my elapsed times.

Technically any tuner used, canned or custom will void the warranty should a problem arise and it is found without a doubt the cause, google Moss/Magnuson act, but given there is no easy way to show the vehicle has been tuned to begin with it's a moot point.
I have IDS and have searched thru all settings with it to see if I could find some evidence that it was tuned (yes with a custom tune active) and couldn't find anything that would throw up a red flag.
If you're still concerned about powertrain warranty see this link, http://www.stage3motorsports.com/
Yes I bought that because I was also concerned about warranty.

This seemed interesting. Takes a dual processor lap top.
Ford has 2 different interfaces, the VCM which is the factory scan tool from 1996 thru 2013.
The VCM2 is a newcomer with capability for the newer Can systems expected to come out on newer cars.
Bosch builds the VCM2. It is supposed to be backward compatible and so far, the bugs seem to be worked out.
Either scan tool requires a software license to operate the IDS software program. Each laptop requires a license.
Ford sells the license for 1 year for $699.00
