So I cleared the codes (PO300, PO304, PO305, missfire codes) put the ECU back to stock and took it back out. It's still hesitating and had a shudder after getting on it and then slowing back down to about 20mph for a few seconds. But it didn't throw anymore CEL codes. Left it in stock mode. Gonna give Livernois a call in the morning. I don't want to believe that it was their tune, but I never had this issue before flashing the ECU with livernois tune.

I joined the tuner family. After putting it off, I got my Livernois and installed it yesterday.
First, let me just say that accessing the spark plugs on these motors caused extreme discomfort in the underpants region. The ones I was able to remove were all gapped at 0.032", so that was at least good news.
I had one code, the generic U3000(SYNC-related), which seems to mean more or less nothing. I installed the 93 Performance tune, but only had time for a short ride. It seems to be shifting a lot tighter, and have much less hesitation when you depress the accelerator rapidly, but I'll have to drive it a bit to say for sure. One session of driving angry should make it clear.
Does anybody know, or have an opinion, on whether you need to go back to stock tune for inspection, and if so, how much time you need to have between changing tunes and getting inspected? (I have a friend whose Civic codes a lot, and if he doesn't drive 100 miles or so after clearing them the inspector won't pass him.)

So I was able to get the truck to shudder again and thow a PO305 code again while in stock mode. So I pulled all of my spark plugs and they look alright. They weren't cracked, or burnt, all of the electrodes look fine. So I put them back in the truck but I swapped which side of the motor they are on and swapped them front to back on the cylinders. Then I re-flashed the truck back to 91 octane performance mode and then took it out again. There is still a slight hesitation, but no shudder. I couldn't get it to repeat the shudder. So I'm thinking a new set of plugs is in order and then I'll go from there.
On a lighter note, I lined up for a little fun in "mexico" with my son in law's 2007 Audi A4. We went from a 30 mph roll, he got the jump and pulled about a car length on me, then I slowly pulled on him and passed him around 100mph!!! So then we went again, also from a 25-30mph roll (he says he started in 2nd gear in the first race, he started this 2nd race in 1st gear higher in the rpm band), and he immediatly pulled about 2-2.5 car lengths on me and we stayed like that (I may have been pulling on him ever so slightly) up to about 120mph where we let off. Very impressive. My son in law said from the beginning that he thought it was going to be close, and he was right!
His A4 has a 2.0L Turbo 6mt, 93 octane tune from APR, CAI, test pipe, and down pipe. About 265chp 300lb/ft of torque in a 3,500lb AWD sedan. Very fun little car! Haha

Told you it isn't a tuner issue. It's the common ecoboost loss of power. Take to dealer for diagnosis and see what they will do. Mine ended up being a coil pack.

Question- Was your truck stock or tuned when you took it into the dealer? I'm a bit nervous about taking the truck into the dealer after being tuned. I've heard that if you flash it back to stock, then disconnect the battery for about 30 minutes, and then drive it for about 50 miles or so to fill up all of the logs in the ecu that it will leave pretty much no trace of the truck being tuned. I just want to have the greatest chance of preserving my warranty, the truck has just over 15K miles on it. Thanks in advance for the advice!

I believe you good sir were correct. I've gotten the PO305 code twice now, once tuned and once in stock mode. So if it does it again and I get another PO305 code I think I can be pretty sure it's the coil pack on that cylinder.
