Actually, if the tech digs deep enough, they can tell how many times the ecm has been flashed. They can't tell what file or what parameters were changed only that it had been flashed. There's also some communication codes that come up from being flashed or when battery power is interrupted. I run a SCT tuner since about 5k miles and have had my truck to the dealer a couple times. I don't think they could tell by just doing a simple code search. You can't go wrong with either SCT or Livernois. SCT has the ability to store custom tunes if you can find a tuner that you trust.

If you were to have an engine problem they can tell with IDS if the truck was tuned. I saw it with my own eyes. The computer stores a lot on these things, even how many times the brakes were applied while the throttle was applied. Mine was 54 when they pulled it. They usually do no not do it unless they are asked to by an Engineer trying to figure a problem out. You should be good as I have my truck in the shop multiple times for warranty work with the condensation issue and nothing was ever said about the tune.
