Default Cylinder 6 Misfire caused by aftermarket coils?

I have a 2014 STX 5.0 and it said cylinder 6 was misfiring. I changed the spark plugs, and it was still throwing the code. So I moved a couple of the coil packs around to see if the misfire would move and it didn’t. I took it to the dealership and after having it for 4 days they said that they put factory spark plugs and coils in cylinder 6 and it fixed it. Can that really cause a problem?

Take a look at the spark plug wires for cylinder 6. Not a really common issue, but that would be next on my list if I ruled out spark plugs and coils. Not sure how many miles you have on the engine, but a compression test might be a good idea too.

I've seen more dead aftermarket coils than I can count.

Got it thank you. They say it’s fixed, but to me it still feels like it’s idling rough at times, and if I’m riding at about 45 mph you can feel it sometimes as well. I’m not great at troubleshooting or I’d do it all myself. Also I have 78k

You say you can feel it, but if it was a misfire caused by a faulty coil it should give you a misfire code and the CEL will come on.
