If it's overheating the pump is damage. When mating the Engine to the Transmission if the Torque Converter is not seated properly it will hit the Flex Plate..
Even with the transmission connector Disconnected, some gear ranges are still available in manual ranges because the circuits opened provide redundant passages to shift valves and apply components.
These passages are independent of the solenoid-controlled passages.
It will not Overheat if the pump is working.

Try running it with the connector unplugged?
You think the pump is bad? From me trying to get it to move in 2nd gear?

It's either the pump is bad, oil seal is leaking or the TC is not seated properly to the pump.

ll salvage yards say that 99 transmission is 99 only. Is it true? Would the electronics be different? What are the internal electronics? What would need to be changed? There is something that looks like a solenoid at the end of the gear selector inside. What does it do, would it need to be swapped?

Could it be the tcc solenoid? Is it possible to slide the tranny back far enough to work the converter? I said the bolts had to draw the tc back out. Shouldn't that mean I got it in all the way?

What I mean is if the TC is not seated properly in the Tranny the Flex Plate could bump it in place that will surely damage the pump. You just need a Bi-Directional ScanTool that has the capability of displaying tranny PIDS.

I'm almost positive it was done right. I just read a thread that said the in trans wiring harness would need to be changed or the wires need to be switched around on the truck harness

It's Stupid to assume it was installed properly since you said it the transmission was working properly before it was transferred. It's not like the old tranny which can easily be transferred without any issue. To make it more difficult instead of using a Bolt on Flex Plate to TC they replaced it with a stud and nut.
You said RPM changes when you step and release brakes so TCC is applying and releasing. You also said e Tranny is overheating in 2nd gear. If the Fluid is in proper level, even with partially clogged cooler lines it will not overheat that easily unless the pump is not pumping enough fluid. With Low Hydraulic Pressure even if the shift solenoids are working expect it not to shift.
It's just a SIMPLE COMMON SENSE.

Did you lift the vehicle using 2 post Hoist when the transmission was installed? How was the tranny and engine block dowel pin matted? A seated TC can easily slip out of place when piloting the tranny to the block.

I'm not sure if the 4r70w is different for the 4.6 and the 4.2, but I replaced the 4r70w in my 99 with one from a 98 and it has worked perfectly fine. These were both mated to the v6 however.
