number 1 with a cover: up front of the bed where the cover meets the top edge make sure there is a piece of weather stripping and the front edge of the cover is tightened down firmly on top of that. that is where most water will get in. 2, get one of the many weather strip kits for the tailgate. it helps a lot also.

now, additionally i have sealed off the "bed extender" holes with white silicone (i have a white truck) cause i don't use a bed extender. not all trucks have these holes tho. also, all cracks around the bottom edges of the box have been sealed with silicone, i have a bed mat so i can't see the silicone even.

If you always have the stake hole cover in, take them out and run a small bead of silicone around the bottom edge, snap them back in tight, and clean off any excess that may squeeze out. they will be a mess if you ever want them off but they will be sealed.

That should for the most part solve your problem. or at least help it extremely. I can drive in a pouring rain and hardly get anything in my box, just a little dampness around the tailgate still. no real water at all. only thing is when you go to wash out your bed you will have to jack up the front end of the truck, but thats no big deal.
