Probably should of said this earlier, but whoops... PATS only disables the injectors. You start it up, and if it doesn't match, cuts them off and leaves them off until you remove the key and try again. Have to wonder... do you only have one key to it? Found this. This should help.

I have two keys and I tried both but get the same results with each.

I saw that article too and cringed when I read this:
The PATS is not compatible with aftermarket remote start systems, which allow the
vehicle to be started from outside the vehicle. These systems may reduce the vehicle
security level, and also may cause no-start issues. Remote start systems must be
removed before investigation of PATS-related no-start issues.
Could the extended time of having the battery disconnected (I've owned the truck for only a month and a half and never had the battery disconnetted for longer than 10 mins) have reset something in the truck with PATS and now there is some kind of conflict that isn't allowing the fuel pump (at least) to engage the fuel system?

(The inertia sensor was checked and it was not tripped).

It might have. I'm not real sure what is done to PATS trucks so the aftermarket systems still work, and allow the truck to be started. I do know a few members around here have an aftermarket alarm, though weather they put it in themselves or not, I cannot remember. I'd direct you to a few members if I knew who they were also...

I called the PO. He helped me locate a toggle switch and also a push button switch for the aftermarket alarm. I tried combinations of those (switching the toggle off/on) and pushing the button down on the push button switch but no changes. Theft light still rapidly blinking. I asked him if he knew the name/brand of the alarm but did not. He did say at one time he had the ability to use his phone to call up and activate/deactivate the truck but he lost that capability when he got a new phone.

He also gave me the name and number of the shop that installed the alarm. I will try giving them a call. At least if I could rule out the fact that it's the aftermarket alarm giving me a problem I would feel better about calling a locksmith or having it towed to the dealer.

Called the alarm place. Guy was very nice. He said he's certain it's
not the alarm but the factory PATS system. He said they have the
tools to fix it but that would require me to get it there obviously
which I do not want to do. (He's in North Philly and I'm in South Jersey). He suggested it could be many things such
as the key, the receiver in the truck, or worst case scenario the PCM.

He suggested I try disconnecting the battery again for 15 minutes and
then try starting it up again but with the spare key. (I've already
tried this but not with disconnecting the battery again. I'll give it
a shot, can't hurt anything).

If that doesn't work my next call will be to the dealer. I think a
locksmith could fix it if it's just the keys but if it's anything else (PCM or transceiver)
I'd have to go to the dealer. My only concern with the dealer is them
potentially saying we have to take the alarm out before we diagnose/fix
it.

I called my local locksmith and explained the problem. He said he couldn't be certain the alarm isn't causing a problem because sometimes when you disconnect the battery it could cause something in there to reset. He said for $100 he'll come out and look at it and that would include the cost to run the diagnostic and program 2 keys if that ends up being the issue. He said that is the issue 90% of the time in cases like this and he didn't think it would be the PCM or transceiver.

I have not. Is that a dealer only relay? Part # or link to get one at Autozone or Advance?

No don't have one. However Oreily's sells a basic relay that's suited for this purpose.

I tried a spare relay I had lying around and it didn't make a difference.

I dropped it off at the dealer this morning. They may or may not get to it today. I'll post the outcome once I get it back.
