It's going to do that either way. If you drill out the hole a little bit bigger and put a rubber grommet in there it may isolate it a bit and save the paint a little depending on how big the lip on it is.

Drilling into the roof isn't the only way to mount a roof rack
Get a rail system and mount the rack to the rails

I mounted one using yakima stuff

Was there ever any sort of OEM roof rail similar to an SUVs? One that just runs parallel with the sides of the truck? Or would it be possible to modify one from an explorer or something?If so that would make mounting a roof rack much easier.

Yakima and Thule brands are the best without drilling into the roof!

Which are best? Im getting the rails on the canopy first, then pick out my cargo basket when i can decide on which on i want.

and no, our trucks never came with roof mounts. I met a guy who made his own mounts...just need to email him on how he did it haha

I went and watched the YouTube vid lol. If I ever decide to do roof lights I'll probably use a Yakima bar.
